chkdsk /r the r forces it to do a deep scan ( Locates bad sectors and recovers readable information (implies /f and /p).

or sfc /scannow this will scan system files, and ask for the CD if any are missing or damaged so it can replace them with originals.

To be pedantic, 'sfc' is the command, 'scannow' is a parameter. :)
